Actually here when I create a newapp (class based menus) one reference in the project under menu is there. It has no name and you can only just remove it if you select delete after clicking remove it wont work, you have to click remove and again remove in the messagebox.
When you first start the project:
Unable to find Menu:
c:vso3projects emp.mnx
you have to ignore it as it is not there
Under Porject | Other | Menus there is an entry and if you click it, it will show as path: c:vso3projects emp.mnx
Now click remove and again remove and all done no problems.

I just created a new app with class-based menus, and did not have any problems. Can you be more specific as to where the error occurs, and what message, if any, is displayed?
